My favorite is the original Zero Gunner in the arcades -- pure, electric Psikyo blast-beat bliss. The Dreamcast follow-up is pretty good, too, but it doesn't have the perfected vertical flow of the Strikers and Gunbirds as much as Zero Gunner.
There's an Amiga chopper game that I used to play between sweaty bouts of ProWrite 3.3. It was a minimalist deal that I could load into a small window on my Workbench. The game was a side-scrolling shooter, but it had as much in common in gameplay with the plodding "don't touch the edges" games like Irritating Stick and Marble Madness as it did with Gradius. It was most definitely public domain, but I can't put my finger on the name.
I also loved Fort Apocalypse on the C64 until my floppy corrupted. This happened shortly after acquiring the game, and I do believe I shed some tears on that day. Chopper Patrol kept my hands busy after that, but it wasn't the same.

Nobody has remembered Thunderhawk on the Amiga/ST/PC. I loved this game and the control method of the helo. It was all controlled using the mouse.
Ah but then there was Tomahawk for the specky. I had this for my birthday and it was the first new game I played on my new colour telly. Using the lens lock was fun though.
