The "work it out for yourself" feel in Deus Ex and Morrowind

Game Freak adding the ability to have your first Pokemon in your team follow you about in Heart Gold and Soul Silver was pretty darn awesome.
Then they didn't bother adding the feature to Black and White. I love all the improvements in Black and White but thought lack of that feature was a bit of a shame, because it helped you feel a little closer to your team.
At least X and Y has the Pokemon Amie feature, but it's not quite the same as turning to your Pokemon and being offered a random item they found on the ground, or charmander freaking out because your too close to the water ect. Basic, but effective

The fluid spinning mechanic that was in Bonk's Adventure which became very choppy in Bonk's Revenge

I really liked the first Mass Effect's weapon overheating system. It was a nice little touch that gave the shooting a futuristic feel and although it didn't change things fundamentally it worked particularly well with the weapon mods which whose effects made sense in the game world. It was just so cool how you could make a hard hitting sniper rifle or shotgun an over-specified show stopper and have it consume your heat bar in one shot.
I was hoping they would expand upon this system in the sequel but they took a step backwards and went for generic ammo clips like every other game.

The Talk Back radio station in Saints Row was really good, but then in the 2nd game they didn't even have a talk station, better music but no talk back.
