Obviously there's subway trains in Final Fight and many other scrolling beat 'em ups as well.
There's even the dire Subway Vigilante.

FFVII featured quite a few trains
one of the biggest collections of classic 70's, 80'S and on wrestling and boxing around - http://www.freewebs.com/cbenee

There's a fun C64 budget game called Train Robbers.

First you have to ride your horse alongside the train, avoiding the giant cacti and reaching the ladder. Then you climb on top, ducking in the tunnels and jumping back to the strongbox carriage. Get inside and you have to pick up the keys to open the safe - while avoiding the patrolling guard dogs. Then it's back up the ladder, along the roofs of the carriages while jumping over the post hooks to get back onto the horse and compete the level.

Great Rob Hubbard music and loads of silly ways to die...

That ultra-gorey FPS on the PC, Blood, had a mad train level, loved that one.

Indiana Jones & The Last Crusade on the Mega Drive has a ridiculously frantic train level - not only do you have to dodge the bullets being shot at you, you have to look out for telegraph poles and tunnels as well!

Also Bubsy, always enjoyed the train levels in that one (jumping on giraffes heads and those weird little spiky animals and so on).

One of the bosses in Splatter Master for the PS2 is a scary train that makes upsetting noises.

And that whole mine-cart/train boss section of Rocket Knight Adventures never fails to thrill.

Red dead redemption had loads of awesome old west trains, as did Gun (NGC).

IIRC, X-men: Children of the Atom or MSH had a fighting stage set on a moving train. May have been Psylockes from MSH

Only one that sticks in my head as a visual spectacle was the one from Resident Evil Zero. Still love that scene to this day

Flying Train on the spectrum. Written by Chris Sievey (Frank Sidebottom) its a bit crazy and not very good (sorry Frank).

Soldier of Fortune on PC had a fun train section; Second level I think. SNES Batman Returns too.

I really quite liked Chase the Express on the PS1. I think it went by another name in the USA Nuclear Dawn or something
