Easy choices but I love MGS 1-2-3. So many neat ideas packed into each title with interesting plots and characters to boot.

Splinter Cell I have never really tried that much, should do really. I just found Sam Fisher to be a pretty dull character.

The Syphon Filter series I enjoyed and Tenchu was another well done game, not sure if it counts as espionage, more of a stealth em up...

Syphon Filter Dark Mirror on PSP -

as someone who doesn't like Metal Gear and or pretty much anything involving 'stealth' I was sceptical when I tried this but found even the 'stealth' bits werent off putting at all. Controls are a bit fiddly at first but become natural after a while. All in all not only my favourite Spy type game but one of my overall top games.

I do remember quite enjoying one of the PS1 Bond games but cant recall which one - remember quite a few snow levels but thats it.

Any of the Bond games from the GC onwards. Nightfire, Everything or Nothing, Blood Stone - all good.
The Retro League - Where skill isn't an obstacle

On the Commodore 64 I loved Impossible Missions and Spy Hunter.
Other than that I love the MGS and (as broken as it was) really liked Alpha Protocol.

like others it's the MGS series, equal measures of quality of game play and strangeness of story and characters.

a close second is the Hitman series,i wasn't sure if it would count but the use of disguises and timing as well as stealth elements qualifies it for me,barely.

More votes for the Bond games mentioned by Antiriad. I'd add Goldeneye to that list too.

Perfect Dark is a great spy game and good old Spy vs Spy, especially the Island Caper.

Spy vs Spy II and Impossible Mission on the C64.

Everything or Nothing on PS2.

Alpha Protocol on XBox 360. I know it was a bit clunky, but I really enjoyed it from start to finish.

Confidential Mission - OK so there's no sneaky stealthy stuff but it's so much fun I don't give a toss. Not that those kinds of games are usually my bag anyway...
