As DPrinny points out theres a lot of really great SNK fighters to choose from, for me my fave is MOTW.
AOF3 also deserves a mention as I don't think it's been brought up yet, it's a soild game and has some of the best animation of any fighter of the period, and lets not forget Sam Sho/ Spirits series.
I know the title says 'fave SNK' and not to stray and throw more choices into the mix but there are even more really fun fighters that were released on the MVS arcade hardware (as well as AES and Saturn) by other developers inc Matrimelee by Noise Factory part of the Power Instinct series, ROTD by Evoga this is part of the Double Dragon series and features Billy and Jimmy and my personal fave Waku Waku 7 which was Sunsofts follow up to the uninspiring Galaxy Fight.

Only Sam Showdown I like is 4
Its the only one that dont have cheap CPU opponents (or they are beat-able)
Heres a little bit of trivia
The creator of official great manga (and ok anime) Rurouni Kenshin said that a lot of his inspirations come from SNKs fighters and is a big fan of Samurai Showdown (he talks about it in the Manga a lot) and they asked him to do the art work for 5

Actually, I did mention it, as well as Matrimelee and Waku Waku, but since my post was buried in the middle of the 1st page, you'll get to steal my thunder and more people will see this post at the top of the 2nd page.

Overall I'd have to say Samurai Shodown 2 for me - although I also loved Art of Fighting 3 for its brilliant graphics and character animation. KOF98 was another one I used to put quite a bit of time into.

If it counts I'd say rage of the dragons - it's basically street fighter alpha with double dragon characters

I love Waku Waku 7!
If I can't have that though, either KOF2002 or Garou.
And an honourable mention for KOF R2 on NGPC.

Garou. I'm not really into fighting games but this is my fave (well, alongside Third Strike).

waku waku 7 is a sunsoft fighter it was first released on the neo geo though and later ported to the saturn
