Resident Evil 1 (PS1 version)
Persona 4
Bully
Monkey Island 1
Disgaea
Gabriel Knight 1
I would say Bully is the most intentionally consistently funny game I've played.

Any of the recent Marvel games that had Deadpool in (Ultimate Alliance 1&2, MvC3 and Spidey Shattered Dimensions). Pretty much all the games capture his wise cracking 4th wall breaking humor well and never fails to make me laugh.

I have to admit some of the voice acting in Uncharted / Uncharted 2 made me laugh a lot. Especially the bit in Uncharted 1 where Drake tries to pass himself off as Eddy Raja, they open the gate for him, and then come pouring in armed to the teeth, and Drake's traditional response of "Oh, Crap".
Max Payne made me laugh a few times with the graphic novel bits.
But as for games with the most belly laughs, it has to be the Monkey Island series, specifically Murray, the demonic skull.

I found Conker funny, but I've only managed to bring myself to play through it once, mainly because of the bittersweet ending perhaps....? (ooh new thread idea brewing!)
Anyhow funniest game for me has to be Cosmic Spacehead on Master System or Megadrive, but only if your curious enough... e.g

The thing about video games is that comedy games aren't really that funny. They can raise a smile, even offer an occasional laugh out loud, but rarely get above the level of being mildly amusing. The writing in games is generally weak compared to that of films and books but when it comes to comedy video games are really lagging behind for some reason.

The voices and cutscenes in Z were hilarious. I think it made it a little easier to lose when the woman is shouting "you're crap" or the robots are yelling "help, do something!".
