Go with RGB SCART cables for everything. Although with the N64, you need to have a Japanese (or certain French models) console and get it modded for an RGB output. If you have PAL consoles, it's worth modding those to support 60Hz NTSC games (or just buy an NTSC console). Still looks decent on a HDT...

I use an Elgato Game Capture HD - It's a small unit, works well with Windows and Mac - Plus it supports retro consoles :)

Really, REALLY tough question; but I would have to plump for Super Metroid. Incredibly atmospheric, highly polished and a memorable experience from start to finish.
